The basic challenge is to reconcile the existence of evil with the belief that God is good and God is everywhere. I don't believe "God is everywhere". I believe God is in one place at one time, but that his influence is everywhere, something like the sun.
Some people choose to ignore and harden themselves to His influence.

Like I have been saying, there are two tenets to atheism - 1) God doesn't exist, and 2) I hate Him.
God is good and His love endures forever. Who said He is everywhere? Probably doesn't dwell among your lack of praises, hence your difficulty apprehending His presence.
God created the universe and all that is in it. He probably knows what He is doing better than you. He created evil and calamity for His purposes, not yours.
