I think you're right. Lt. Col. Shaffer was promoted to his present rank in October of 2004, a decision that was probably made in the ordinary chain of command. His whole career trajectory suddenly changed after the Able Danger revelations, although there's no genuine indication he did anything wrong, other than those revelations, to cause such a drastic change. The real investigation needs to be of who at the Pentagon is responsible for this action and why.
