What does the will of the people of a community to have local control of what is taught in their local schools have to do with Federal control or separation of church and state?

The people of any given community have the right to ask that both evolution and ID are taught to their children. It's a very conservative concept. IMO.

(The President was stating his opinion, which many of us happen to share).

The Secular Humanist/teacher monopoly would go into gale force to disallow it based on a false religious argument.

They are religionists themselves, but don't admit it.

Yes, that's true. They also have the right to ask that every child be required to learn Chinese, or roofing, in order to graduate.

My point, such as it is, is that any system where a government entity imposes a curriculum is going to have problems with competing ideological viewpoints. Eliminate the government as "provider" of education, and you eliminate the conflict, at least at that level.
