Jefferson wrote the Danbury letter not as a private citizen, but as President. He had it reviewed by Attorney General Levi Lincoln before he sent it. He was clearly referring to the First Amendment as the source of said wall.

He prayed not as President, but as Thomas Jefferson, private citizen. While President, he refused to issue official proclamations calling for days of prayer and thanksgiving.
