The marks are burned onto the outer layer of the skin and are visible to discerning consumers and befuddled cashiers alike. This may alter the post harvest physiology and the shelf life a bit as well.
Breaking the surface layer will promote desiccation and provide an entry point for bacteria, mold, etc.

How about just hiring clerks who know the difference between an apple and an orange? Then you don't need stickers, barcodes, laser etching or RFID chips grown into the fruit.
Who else has gone through the self service register enough to know that bananas are code 4011?

Those stickers are annoying. They're important to checkout cashiers. Each fruit/vegetable has a four digit code they have to enter into the register. If the fruit/vegetable doesn't have a sticker, the cashier will waste your time looking it up or calling the produce department.

1. Does this have any effect on the fruit skin's natural protective effect against spoilage?
2. Won't fruit bowls look nice with little industrial markings, and won't cooks have fun trying to cut out the unappetizing parts. ("Mmmm! Label in my pie!")
