What would be the respectful and proper way for a Jewish person to say a prayer for the soul of John Paul The Liberator? Should it be done in a church or a shul? Can it be done in a church and would that be seen as appropriate by the congregation? It's not a matter where you do it.
If Temple is where you feel comfortable, then by all means, it is appropriate.
Should you decide to attend a Christian service, or simply visit on your own, I can think of no one who would object. You would probably be received with open arms.

I thank God for the life of Pope John Paul II and his service here on earth. His life embodied the true teachings of Christ...that a leader is a servant.
We are all fortunate to have been living during this good man's Papal reign. Now his work here is finished. He lives eternally with God. RIP
