Military does not keep conscientious objectors, but kicks them out (and/or punishes more severely in wartime). Why should excessively conscientious pharmacists receive more gentle treatment?

Jail the Catholic pharmacists who will not dispense RU-486? Imprison the Catholic physicians who will not perform abortions or kill (euthanize) the ill and the defenseless? Forbid Catholics from being pharmacists or physicians?

Pull their licenses, i.e. expel them from the profession. If you prefer the word "forbid", that's also OK.
