Neo does not just fly away from the Agents, because he has the capacity to destroy them, which is the goal of each encounter. Only when the odds became insurmountable was it a better idea to just fly away.

On the second question, you have to remember that the people inside the matrix are all gifted, but just not to the level of Neo. Morpheus and Trinity have the ability to bend physics inside the matrix, but they cannot fly. They were also freed from the matrix by others who thought at one time that they each might be "the one", until finally finding Neo, who is the actual "one"

Well, capacity or not, he doesn't put a single one out of commission. Which begs the question -- after knocking the crud out of, oh 50 or 60 agents, why didn't he realize he wasn't getting anywhere and take off? Answer: cuz the fight scene wouldn't have been so cool, and he wouldn't have been able to show off that neat little trick with the pole.

This doesn't relaly answer my question -- why are agents able to dodge bullets, but some people are able to land punches on them? (i.e., Morpheus). We know from the first movie that Neo is the only one who has ever been able to dodge a bullet, which means the other folks are slower than bullets. But then it begs the question - if an agent is fast enough to dodge a bullet, why isn't he also fast enough to dodge one of the non-Neo people in the matrix? I think this is just a "fudge" on the part of the screen-writers.
