Sea level inside the Bay is the same as sea level outside. Unless you dam the bay at the Golden Gate, the sea level will remain the same.
A bigger problem is: what do you do with the salt? If it's flushed back into the bay, you will have an ever-increasing salinity even with a constant sea level, as water from the Bay doesn't completely refresh itself that quickly.
