I've often wondered about that. Uranium and such are really heavy. Why is it not feasable to just dump them in the deepest parts of the ocean and have them stay there, out of our way? Lead casing would seem to prevent irradiating the minerals in the sea water to the extent that it causes problems on the surface.
Sea level inside the Bay is the same as sea level outside. Unless you dam the bay at the Golden Gate, the sea level will remain the same.
A bigger problem is: what do you do with the salt? If it's flushed back into the bay, you will have an ever-increasing salinity even with a constant sea level, as water from the Bay doesn't completely refresh itself that quickly.
