Could all the denials about Atta meeting al Ani in Prague have been meant to protect this source?

Depends on who is/was doing the denying.

The Czechs never denied the meeting. They repeatedly affirmed it. It was George Tenet, a clinton appointee, who denied it. I am very suspicious as to his reasons for doing so.

Could all the denials about Atta meeting al Ani in Prague have been meant to protect this source?I don't know, but I kind of doubt it. The article says
As part of an investigation of corruption within the Czech military intelligence service, a list of agents was disclosed to the press in early September.
If the life of an agent hung in the balance, I don't think the Czech government and the WH would have confirmed the meeting. Just my opinion.
