How tolerant were Ferdinand and Isabella during their "Spanish Inquisition?"

Hadn't they just lived through several *centuries* of Islamic rule? Wasn't part of the purpose of the Inquisition to find hidden Muslims?

People seem to forget that Spain was very influenced by the Muslims who had overrun that country for 700 years which is why only Spain had the Spanish Inquisition. Spain is the only country that has been able to shake off Islam after it gained a foothold but it took some strong methods, all of Europe would have been overrun if it had not been for the Spaniards.
