No conspiracy theories here, just speculation: If TWA800 had been infected with suicidal terrorists - especially suicidal terrorists with a bomb - shooting it down would have been a military judgement call. Covering it up after the fact would be a national security judgement call. Although there's no evidence that Flight 93 over PA went down as a result of heroic action be passengers, we now know that the order had been given to fire upon it if it did not retreat from its vector toward Washington.
