At that time some states had religious tests but there was too much variety among Protestants in the country as a whole (Catholics and Jews were so few in number that they might have ignored them) for any one religion to be selected as the official religion. Obviously the country has become much more diverse in religious terms since then, not to mention the large number of people who profess no religion. Michael Flynn is nuts if he thinks it would be practical or desirable to try to impose one religion on everyone (presumably some least-common-denominator version of Protestantism).
