As to the late arriving ballots, no signature ballots, etc. that they are supposed to count but keep separate, I'm assuming that they will get comingled with the regular ballots and then the director of elections will say "oops, sorry, it was an accident, we threw out the envelopes by mistake, the intern has been reprimanded...", and the election will be impossible to remedy.
By the time SCOTUS rules on this, the elections officials will say "Sorry, we accidentally comingled those ballots into the general mix and can't back them out from the counts anymore. The intern who made this mistake has been reprimanded with a sternly worded letter in his permanent file."

Well, that is not going to work. The Secretary of State Kathy Boockvar sent an email to all the poll workers telling them not to separate the ballots. At least, that’s what the PA legislators said when they called for her to resign.
And if there isn’t a remedy, then what?
