Question:

Although the DOJ has “declined to prosecute” at this time, could that change once their work is complete, prosecute all of it at one time?

I’m not a lawyer, but I think that the only problem is statute of limitations.

It would be disastrous for a ‘decline to prosecute’ in an official report to be issued while charges were secretly being planned. Defense would have an easy case.

Uncovering previously unknown info could always lead to charges in the future, noting the 5-year fed statute of limitations.
