First off, Who would not allow prosecutors to do this? A county prosecutor is a elected position and nobody has the power to tell them what they can and can't prosecute. Second off, nothing in RFRA allows any prosecutor to "bring cases" for it's "violation". The statute provides a defense for defendants being charged with certain civil rights violations.
