No limitation on the power to make a uniform rule of naturalization?

Does Congress have power to make a law that everyone, no exceptions, must go through a naturalization process to be a citizen?

Yes, and Yes. And I further assert that any limitation imposed MUST be done via amendment. As an example, the 14th amendment which reasserted jus soli as justification for citizenship.
