What happens in customs when you have $40,000 and do declare it? Does it just go into the database or are you subject to endless harassment about it at the airport?

What happens in customs when you have $40,000 and do declare it? Don't know. But one commentator at the article says he had 10 percent confiscated by customs because they said it was probably gambling winnings and taxable, even after he protested that he had a bank receipt for withdrawing the money. They said the amount didn't match exactly, he said he spent some while traveling. They then said keep complaining and they would seize it all. So he gave up 10 percent to the government thieves.
