I thought the FAA didn’t “ban” flights; it only issued safety warnings.

It was the government (executive, congress) which did that (such as banning flights to Cuba).

When did the FAA start “banning” air traffic to foreign countries?

The FAA does not ban flights subject to multilateral agreements. They do not have the authority. What the weasels did for their master Hussein Obama was restrict PILOTS with US certificates from flying in Israeli airspace. An effect ban. It truly is unprecidented.
