You have a good point..smaller jets easily cost 5 to 10k per.. Just for the flying time...not including crew and fixed costs.

These were the secret service related charges. The actual costs for AF1, I think, are not subject to FOIA. Secret Service billing is.
I doubt this includes the cost of AF1. I presume it imputes a first class ticket cost, as the President is required as a condition of his employment to use AF1 for air travel, whether or not he wants to.
