By what authority? If the FAA is a federal government agency, and the 4th Amendment specifically forbids the federal government from performing searches without a warrant, how is it that the FAA does not need a warrant? Even if there is a federal law stating that the FAA can do warrantless searches, federal laws do not trump the Constitution.

But only in relation to air worthiness, not for criminal investigation for violations of laws outside the FAR.

IIRC...
The FAA can only search and aircraft for compliance with applicable maintenance, operational limitations and flight regulations.
