Honest question: if we had nuked Mecca, Medina, and Qom on 9/12/2001, would the situation in the world be any different now?

Possibly, it would have shown their Allah to be impotent.

That was my suggestion on FR right after 9/11: Demand Osama bin Laden be turned over to us within 24 hours, or we start dropping nukes on the major population centers of Islam, starting from Morocco in the west and Malaysia in the east.

Each day without Osama we move to the next city in towards the center, converging over the next several weeks on Mecca and Medina. Problem solved.

Of course, greater minds than mine prevailed, and it has obviously turned out very well.
