Im not sure about the relative CO2 per joule of diesel vs. gasoline, diesel certainly has more joules per liter (or foot pounds per gallon), but diesel is worse in terms of particulates. Yet diesel generally provides less polution per mile, as the greater energy gets you further down the road.

Longer carbon chains in the molecules (according to Wikipedia "... resulting in a mixture of carbon chains that typically contain between 8 and 21 carbon atoms per molecule" compared to pure octane which is 8 carbon atoms per molecule) means that a greater proportion of the exhaust is CO2.
