There have long been disagreements inside the U.S. intelligence community about the relationship between Iran and al Qaeda. The prevailing view for years was that religious and ideological differences would preclude serious cooperation; al Qaeda is a Sunni terrorist organization, and the leaders of the Iranian regime are radical Shiites

They will work with each other as long as they have a common enemy. The enemy of of my enemy is my friend

In WW2, we were allies with the Soviet Union. When you have a common enemy, it makes sense to set aside differences for a while.
