Portugals reign over Mombasa lasted for approximately 200 years, after which they were overthrown by the Omani Arabs, who themselves would be forced to give up Mombasa to its final captors: the British. The British took control of Mombasa in 1895, after the sultan of Zanzibar leased the town to the British. The British East African Protectorate was established, and promoted European colonization of Kenya lands and resources. The British took strides to establish control of the strategically important port, and completed a railway line in the early 1900s from Mombasa to Uganda.

Founded by Arab traders in the 11th century, Mombasa was an important port for trade across the Indian Ocean. It was visited in 1331 by the Arab traveler Ibn Baṭṭūṭah and in 1498 by the Portuguese navigator Vasco da Gama. Because of its strategic position, it was continually fought over, passing among the Arabs, Persians, Portuguese, and Turks until 1840, when the sultan of Zanzibar finally gained control. It came under British administration in 1895 and was capital of the East Africa Protectorate until 1907. Mombasa became a municipality in 1928 and assumed council status in 1959.

Thanks guys. I was sure that by posting the Mombassa question that I find someone with a good explanation. It is difficult to find untweaked info on the internet.
It appears that Mombasa was part of British Kenya for decades before it was formally ceded to newly independent Kenya in 1963. The British certainly administered it as part of the British East Africa Protectorate, later known as the Kenya Colony, for decades prior to 1963; in fact, Mombasa was the capital of the British East Africa Protectorate and the Kenya Colony. See http://encyclopedia.farlex.com/Mombasa,+Kenya (”Mombasa came under the control of the sultan of Zanzibar in 1840 and was leased to the British in 1895. From 1905 to 1907 it was the capital of the British East Africa Protectorate. In 1920 it became capital of the British Protectorate of Kenya. Mombasa officially belonged to Zanzibar from 1895 to 1963 when it was ceded to the newly independent Kenya.”)
So I have to believe that the birth certificate for someone born in Mombasa in 1961 would say that he was born in Kenya, not in Zanzibar.
Which is not to say that the Kenyan birth certificate isn’t a fake, just that it saying Mombasa, Kenya doesn’t make it a fake.
Wikipedia actually had similar info.
