Why would it be easier to list him as a Muslim at a Catholic school?
This seems to defy logic.

It was a private school run by the Church, but Muslim students received Islamic religious instruction.

Obama/Soetero was pulled out of this school and placed in a “public” school later when his step-father deemed that he wasn't receiving enough instruction in Islam. He even took Koranic studies in Arabic, something very few Indonesian Muslim students do.

His adoptive father was born a Moslem. Indonesia recognizes Sharia Law (in part), mostly as the relevant tradition for figuring out what kind of name you need, and what religion you must claim, and you have to claim a religion in Indonesia.

Ergo, any child Obama's step-daddy entered into a Catholic school would have to be identified as a Moslem. On the other hand, I don't think that school asked that question ~ not consistent with what I have been informed is a world-wide Catholic practice.
