But we only have two more of those anti-missile missiles according to what I heard on Fox. Or is that only two more on that ship? Surely we must have had more than three in our entire arsenal if we were willing to use one on a satellite.

Three missiles were modified to hit the target. Adjustments to the targeting parameters.
One missile per ship just in case.

I believe that three SM-3’s had their software altered to enable them to track a satellite still in orbit (relatively cold) rather than a warhead reentry vehicle (suborbital, and much hotter).
The USS Lake Erie has 122 missile launch tubes, each of which can store and launch an SM-3.
(Great shot, Navy. The US West Coast should rest easier tonight—from fear of our enemies, not space debris.)
