I've had the same experience before myself. I just checked the FAA website for LGA and unfortunately, it reports:
Due to EQUIPMENT / FLIGHT PLAN PROCESSING, there is a Traffic Management Program in effect for traffic arriving La Guardia Airport, New York, NY (LGA). This is causing some arriving flights to be delayed an average of 3 hours.
