Actually in case you missed it xzins summed it up well a number of posts back.

Thats the double edged sword of mixing government and religion. Flashback to an old Kit Kat commercial. You've got your religion in my government. You've got your government in my religion. Two great tastes that DO NOT go great together.

For the government to insist that fully ordained clergy (chaplains) pray a government prescribed way instead of the way of each of those chaplains' own religions is for the government to create their own brand of religion AND to favor their brand over others.
That IS a violation of the establishment clause, imho.
