According to this site, the latitude/longitude coordinates of Mecca are 21.4234, 39.8262 and the coordinates of the Flight 93 crash site are 40.052, -78.8963. Using the calculator from this site, I determined that the azimuth between the two points is 124.80°. According to my Garmin unit, the azimuth to Mecca is 55 degrees, and the distance 6622 miles.

remember, the author is shooting an azimuth perpendicular to the line drawn between the horns of the crescent

According to my Garmin unit, the azimuth to Mecca is 55 degrees, and the distance 6622 miles. Note that the map displays an azimuth in keeping with your calculations.
Note also that the author's "azimuth" (124.8) and yours (55) add to 180 degrees -- suggesting that the author had it exactly backwards.
