No they didn't. The district court dismissed all of his claims and the 7th Circuit dismissed all but one claim, and remanded. The 7th Cir. ruled that his first amendment rights were not violated. Remand was on the Establishment clause claim, which is the only claim remaining.
None of the articles I've found (including the one at the top of this thread) seem to be making the case clear.
Well, it's a little tricky wading through the legalese. The point of the article is that finding that atheism is a religion could be used to require consideration of the motives/beliefs of those who seek to remove Christianity from the public square. We're not there yet, and as the prisoner case shows, and as you've recognized, it can cut both ways, because atheists can claim the right to equal protection.
