Legally, only your specific votes are "secret" when you use mail-in ballots. As a fraud deterrent, all mail-in absentee ballots are numbered and registered so the elections dept can document that no more mail-in ballots are received for an election than the number requested and sent."

Can you explain what will happen to the people who are getting a second ballot in Florida because of the missing ones? Is that open to double voting fraud? Please tell me, I have been so worried about this.

The second ballot is recorded as a "replacement ballot" or "emergency ballot" and this is exactly why they have serial numbers. When the mail-in ballots are counted, if both serial numbers that were sent to a voter show up, only one ballot gets counted. Which one gets counted varies from state to state and I am not familiar with Florida election law.
