The difference is that if identical films were made "debunking" Islam and Christianity, the one debunking Islam would result in a few murders and many dead careers, the one "debunking" Christianity would result in several Academy awards. Go figure.

Now there's a thought. From the purely commercial perspective and, keeping with today's standards of entertainment, the life of muhammed is head and shoulders more perverse, and twisted and the more obvious and rational box office hit.

Of course, I know why it was not chosen instead. Those who wish to keep their heads about them...
