He was told, according to the Millennium Plot review, that there were here and that they were planning an attack. From everything I've read, he did absolutely nothing with this information and even went so far as to NOT warn the Bush administrator either to the fact that they were here or to the fact that they were planning a large scale attack.
In effect, the Clinton administration hid the activities of Al Qaeda from law enforcement, from the 9/11 Commission, from the American people.
