Would you get on a plane from Seattle to Washington DC if no one was searched? My point being , when others are at risk on public transportation, search in my opinion is OK. Eastforker, that does seem obvious doesn't it. Ferries are no different than any kind of public transportation as far as risk goes.
How much common sense does it take to figure out that if you can't search vehicles on ferries that might be a good place to hide a bomb. DUH!
