The following article is about water filled plastic bottles that were being placed along subway tunnels in Philadelphia in August 2003. I had remembered this incident and found this in local news archive. I don't remember that there was ever any resolution.
Mysterious Bottles Reappear
(Philadelphia-AP) August 28, 2003 More of those mysterious water bottles were found in SEPTA's Broad Street Subway tunnels in Philadelphia this week.
Thirty water-filled plastic bottles were found in the tunnels overnight Monday. And now SEPTA spokesman Richard Maloney says another 32 were found the following night.
The investigation by both SEPTA's transit police and the city police and F-B-I continues, but as it progresses, Maloney says, officials are coming more and more to believe it's a hoax or prank -- not criminal activity.
Authorities can't explain yet why the bottles of water have been left in the tunnels. Most have been found on emergency lights or near emergency exits.

Does that sound like a probe of the system, to you? Maybe testing to see how long it took before the bottles were noticed?

Maybe I am looking for unusual events; but how often would it happen that a plane would blow all eight tires while landing?

FORT LAUDERDALE No injuries or major delays were reported Thursday morning after a FedEx jet blew all eight tires and blocked a runway while landing at the international airport.
The A-300 Federal Express cargo plane was landing around 7 a.m. when the tires blew out. The crew of two used an emergency chute to evacuate the plane after stopping it and locking it down

It could be practice runs for bottles filled with "something else" at a later date. - i.e., A study of how easy they are to place? How long before someone noticed?, etc.
A "hoax or prank" of this type should result in jail time. This is not a day and age when this kind of thing can be taken lightly. We are at war and the enemy is on our shore. I think Tom Ridge should make a public statement to this effect.
