My understanding is that with smallpox one is not contagious until symptomatic and by that time, they don't exactly feel like walking around public. And they wouldn't look very normal either. There may be other diseases that this would work better with, but not smallpox.

When the fever sets in you are contagious. By canceling flights you have given the disease time to advance to where traveling may not be possible.Of course everything we say here is conjecture, we may be so far off base as to their intentions we won't know till it has bit us in the ass.
