Okay, so ACDCs music doesn't all sound alike? They're like the Ramones with better distortion. Three chords, 1-4-5 progression, and a solo.
At least Rush keeps my interest on a mental level. They're not good for raw emotion, but they'll give your brain a workout!

I always perceived it as a argument against Christianity. It may be more against Communism though. Neil Peart, being an Ayn Rand freak, may be an Objectivist. (Objectivism, IMO, is false logic.) Anyway, I think Free Will is more about the human tendency to accept something on a superstitious or emotional level rather than thinking it through. Lots of Christians, Communists, conservatives, Muslims, scientists and atheists are guilty of this. In short, it's a human weakness.
I seriously doubt they are Christians, but that's precisely the reason that I'm a Christian. It makes logical sense, and I have yet to find the part where the logic breaks down.
So I think Free Will is more of an acceptance of truth that's found on an individual level, rather than believing something because a group tells us to.

I don't know about the owl, but the pentagram is a symbol of man's power through government oppression, the theme of 2112.
The naked guy resisting the pentagram is a symbol of humanity. He first appeared on Hemispheres, a concept album about the left and right brain. He represented the right brain (passion, emotion), the guy in the derby and monocle represents the left.(logic, order) In the end, the balance of the two sides alows man to progress.
Maybe the owl is wisdom? Seems too obvious, really.

The owl I believe is only on Fly By Night.
As to a comment about their songs sounding the same, I would dare anyone to play Cold Fire and Spirit of Radio back to back to someone unfamiliar with the group and they'd swear that different artists did them. Or even better, "I think I'm Going Bald" and "Tears". All the same... yeah, right. Not even close. Each album is themed, and I'd say no two are even similar.
