“The order says Homeland Security Secretary Kristi Noem should recommend within 90 days whether the refugee program should resume.”

This implies that both the judge and one of Trump’s secretaries have more power than the president.

Also, does this mean that Noem can recommend the program be halted immediately?

Temporary. Immigration is decided by the Executive Branch, not the Judicial Branch.

From an overview of the The United States Refugee Admissions Program (USRAP) Consultation and Worldwide Processing Priorities:

Following consultations (discussions) with cabinet representatives and Congress, a determination is drafted for signature by the President. The Presidential Determination establishes the overall admissions levels and regional allocations of all refugees for the upcoming fiscal year...No refugees may be admitted in the new fiscal year until the Presidential Determination has been signed.

I don't see why the Prez can't go as slow as he wants to in this matter. The Supremes' majority shouldn't have trouble with this one.
