The CIA had multiple reasons to kill JFK.
Personal—one of the conspirators named by E. Howard Hunt was Cord Meyer, Jr., former CIA London Station Chief. JFK had slept with his wife and destroyed his marriage.
Bay of Pigs—JFK failed to give that CIA operation air support—and later fired the CIA Director Allen Dulles while promising to “break the CIA into a million pieces”. E. Howard Hunt named David Atlee Phillips, William Harvey and Frank Sturgis as three assassination conspirators who were furious at what they perceived as JFK’s betrayal.
Israel nuclear proliferation—JFK was opposed to Israel getting the A bomb. Counterintelligence Chief James Jesus Angleton was very tight with Mossad and was determined to get the Israelis the bomb. Angleton is celebrated today as an Israeli hero:

I want Trump to dismiss the top floors of all the three letter agencies but MAN—I’m not so sure that he should announce his intent before hand.
As it is—most of the three letter agencies recognize that the top floors of all these agencies will be out of a job if Trump is elected.
Next couple years are going to get even more dangerous than that last couple years.
