There has been plenty written about this. The Bay of Pigs invasion failed because Kennedy withdrew support by the navy. That operation was planned and executed by the CIA. They lost a lot of people, and knew Kennedy was the bloke who caused it.

Then there is Kennedy's pressure on organized crime. We all know that the FBI and the CIA are well connected to the crime syndicates.

The are even the rumors that Kennedy was going to disclose the UFO/ET presence. ;-D

Kennedy pissed off a lot of alphabet agencies.
