In the 2016 Michigan recount (requested by Jill Stein - funded by Democrats quietly), 59% of Detroit’s precincts were ineligible for the recount because the ballots in the container did not match the tallies. Democrats pushed Stein to drop the recount before the fraud favoring Hillary was exposed.

The number of ballots in the precinct box did not match the tally provided by the poll workers in that precinct. In many cases, the precinct box was not even sealed as required. If the numbers don't match, the precinct is NOT eligible to be recounted under MI state law. The recount in 2016 was stopped because of it. The state eventually did a sham audit (probably like they will again this year) and said the mismatches were 'not significant' (even though 59% of precincts had the mismatch). The audit didn't conclude until February 2017.

As for what happens, they simply aren’t recounted and the original counts are used. Most of the precincts which were ineligible were off by 5 or less. I haven’t seen information on the other 1/3rd which were seriously off.
