What level of clearance did she have?
She was the road-wife of the Sec’y of State. Since an executive assistant handles their boss’s e-mails, phone calls, and polishes up their briefings, they have the same clearances (or at least very close) that their boss does. Without a doubt she had Top Secret clearance, what exact clearances she had (SRA, SCI, code-word clearances) is classified in itself. It doesn’t really matter, she saw everything Hillary did with the possible exception of real-time war-room stuff that only the top 15 or 20 people in government get to see (like when the hit on Chris Stevens in Benghazi was going down).
