DNA is funky.
When we think of DNA we think of this:

But sometimes it looks like this:

And in some cases the molecular makeup, or coding sequence, doesn't matter as much as the shape for determining the resulting protein strands and thus the genetic effect of a given chunk of DNA.
Bottom line: For everything we know about genetics, there's a vast amount that we still have no clue about.
The shape or form of DNA isn't just a simple double helix. There are others. The shape or form of DNA on chromosomes in regions of the DNA formerly described as junk helps to determine what proteins are made.
