I'm glad the parents were punished for putting their kid in a Christian school. The two shouldn't have been allowed to get their hands on a child in the first place.
It certainly wasn't the smartest thing to do. They obviously want her to have a christian based education and now she will be forced into the public school system. Why punish her?

I'll congratulate them if you can show where they forbid children of divorced parents or worse, children who's parents have divorced and remarried. Until then it sounds like another case of selective morality to me.

By doing this the school has taught this child that christians hurt people for the actions of others.

Perhaps if we went back to the good Christian practice of shunning, we would have less sinning in our society. Jesus said that Christians are IN the world, but we should not be OF the world (John 17:13-15). We should not have close association with blatant sinners. "Do not be yoked together with unbelievers. For what do righteousness and wickedness have in common? Or what fellowship can light have with darkeness? What harmany is there between Christ and Satan? What does a believer have in common with an unbeliever?" (2 Corinthians 6:14-15).
The girl did nothing wrong. And to punish her for some percieved wrong of her mother is just plain wrong.

Last I checked, no one had a "right" to attend a private school. A private school can make up it's own rules. Since this one is a Christian school, it should surprise no one that they would not allow people who pervert the meaning of the word family.
As far a the gay thing? Screw whomever you wish, just stop involving children in your perverted lifestyle, and expecting everyone else to accept it.
Punishing the girl? Not really. I am sure there are a great many fine public schools in the area that promote the homo-perve lifestyle as normal. She can attend one of those.
Once the child was accepted, the case becomes very different, because the child develops relationships with both classmates and teachers. Uprooting the child at that point is a cruel and destructive thing to do.
Personally, I would have kept the kid and filed charges for criminal fraud with the provision that the parents could pull the kid and the charges would be dropped.
The distinction is important. Neither the school nor the child should be the focus of action here; it should be the parents who misrepresented themselves to the school. Legal action should be taken accordingly.
