That's pretty easy to explain. Kerry was a member of the Navy Reserves, and would have received a DD-214 after he finished with indoc training. It is not a final discharge and says so. I don't know what the rules are for extended activation periods--if another one is issued or what not. It's possible, though. At any rate, for normal reservists, an honorable discharge is issued seperately later. In addition, honorable service can be ascertained by other means, including calculating the number of points accumulated each year.
