Growing up in Colorado Springs, this stuff was fodder for the minds of us kids. Interestingly enough, my grandfather worked on Project Blue Book for the Air Force, and while he never discussed his investigations and experiences - citing classified... He did tell me when they 'declassified' Blue Book, that there was much that was left out.
While I myself have never seen a UFO, etc... I believe that there must be life out there somewhere. But what the heck would they want with this? Mind you, this is where the South Park episodes come from (it's 25 miles West of Colorado Springs in the mountains - Fairplay/Hartsel). I just can't see them messing with cows and horses, when WE are clearly the intelligent life... though some would argue that. :P
It's much more likely that this is sick pranks done by morons and methheads that want to perpetuate the rural legends of UFO cattle mutilation... or just for kicks. However, in the Gazette Telegraph, discussing these events in October, a very real theory was put forth. It was probably lightning. Which would create the pinholes as it traveled through the cow. And there was thunder/lightning during those storms.
Some people will believe anything, though.

The weird thing about these mutilated animals is that dogs are afraid of them, they won't go and sniff around them like they do a normal cow. The carcasses don't rot they, dry out instead. Coyotes won't finish off the job of eating them. Just weird, that's all.

Update at the Linda Moulton Howe article site.
It shows an interesting map of the area where some 18 different sites had some sort of mutilation investigation since 1979.

These deaths occured circa 10/11Oct05 with another group of 16 horses killed on the 22Oct05. The later group has the appearance of a lightning strike and explainable by authorities. The former group of 6 horses and mule, though all had quarter inch piercings, like a hole punch, generally between their eyes, with bruising, no bleeding or clotting, and no penetration to the skull. Puncture wounds were similar to a biopsy type procedure from one interpretation.

Normally a day old cow carcass is covered with flies laying eggs on the rotting meat. It is an unusual scene because of the carcass not rotting so there is very few flies on or around the body. They don't stink the way a normal dead cow does either. Just weird.

The mane thing to remember is, similar mutilations in the 1980s and 90s were sometimes attributed to drug smugglers.
