The Sec of State, like other cabinet officials, is delegated classification authority pursuant to Executive Order 12958. That classification authority is for all data, be that data received, stored, or transmitted.

If the data was classified and not so marked, she was negligent and in violation of the EO.

If it was marked classified and was not actually classified, she was negligent and in violation of the EO.

Further, see the “limitations” included in that Executive Order and further promulgated in the State Dept’s own classification guide. It is highly likely she was in violation of those limitations also. For example, simply classifying information that might be embarrassing.
