Military charter flights are usually on civilian aircraft with civilian pilots. Lowest bid and all that.

This could have been much worse than it apparently is.
Remember, on July 3, 1988, an Iranian airliner carrying 290 passengers, 66 of which were children, was shot down in the Persian Gulf by the USS Vincennes.
